I just did a search for these myself.
Red Roof Inn is usually pet friendly, but doesn't let you leave the dogs in the room if you go out.
Sleep Inn (which is a bit nicer--more of a hotel than a motel) allows dogs -- for an extra $10 per night fee per dog. You may leave the dogs in your room when you go out as long as you post a Do Not Enter sign on the door for staff.
This probably varies from one hotel in the chain to another, so you should check with the hotels in the area where you'll be traveling.
