I don't know of a specific website, but just from my personal travel in California with my Pom ';Tiger'; (and it's weekly) I have my own list that I rotate through depending on assignment.

Radisson Suites Covina, Holiday Inn San Diego On The Bay, Hilton Pleasanton at The Club
hotels.com; once you put in very basic information you can specify under ';Hotel Amenities,'; ';Pets Allowed,'; and it will list those hotels
Try www.motel6.com. They usually let the puppies in. That's why I like them.
